I have a new Sony str dn 1040 and 5.1 speaker package being setup soon but when the guy comes to setup the system I'm sure he won't know about HTPC's or XBMC. Right now I have my HTPC connected to my TV via HDMI from my Nvidia 520gt.

My settings in XBMC are as follow
Audio Output : HDMI
Speaker configuration: 2.0
Audio output device : My TV

I'm confused regarding what to select when I have all the equipment setup. My TV does not have ARC and from what I read will need to be connected to the amp by HDMI and a digital optical cable for the amp to deal with the sound from TV broadcasts. I don't have a very clear understanding of all this, so some help would be great.

When the system is setup will I still select the Output device as the TV as before and then select the pass through device as the amp? The reason that I ask is that my understanding is that when you bring an amp and speakers into the mix you no longer use the speakers on your TV. Using that logic you would assume that the output would be the speakers and the pass through the amp. The speakers however just do sound so here lies the confusion. I'm new to all this so if the answer is glaringly obvious I'm sorry.

Do I also have to alter settings within windows to deal with all the new HD Audio when my system is up and running

There are NUMEROUS ways to set this up, but here is one possibility

HTPC - HDMI output --> HDMI input on AVR (e.g., TV input)

AVR - HDMI output --> HDMI input on TV (e.g., HDMI 1)

AVR - L/R/C/SL/SR --> each speaker input

AVR - LFE output --> subwoofer LFE input

To play content from your HTPC and hear on speakers and see on TV,

TV - set input to HDMI 1
AVR - set to TV
HTPC - set audio output as HDMI

One caveat is the choice for speaker output on the HTPC. For me, I have my Windows client set as 2.0 (even though I have a 5.1 and 7.2 setup) so that non bitstreamable formats are sent as 2-channel PCM to the AVR and played as 2 channel, with bitstreamable formats (e.g., DD, DTS, etc.) sent to the AVR for processing to multi-channel.
