Hey guys,

I'm having a serious issue wrapping my head around audio through HDMI.

This is what my setup is currently.

DVD Player -> HDMI -> TV --- audio is through Coax

Cable Box -> HDMI -> TV --- audio is optical

HTPC -> HDMI -> TV --- audio is optical

I will be buying a new home theater setup soon (either Sony HTSS360 or Onkyo S3200), but I was wondering how I should set this up?

My main concern is the HTPC which is going from a good sound card to optical on my current receiver, it could do audio through HDMI but I'm not convinced on the quality. If I plug it in with HDMI then the sound card in that computer becomes a waste. Currently the HTPC plays Blu-Rays (legally owned) that I rip to a media server in 720P and with DTS or AC3 whichever is available.

What would be the proper setup to enjoy the full sound?

Connect all sources to your new receiver via HDMI and the HDMI output of the receiver to the TV.

From my HTPC, wouldn't that provide inferior sound than optical from a good sound card?

To clarify somewhat, HDMI allows the tranmission of much higher bitrates for multiple channels than do optical and rca digital connections. Of course, your computer's audio card also has to be able to provide the higher quality audio data. Dolby and DTS lossless audio licensing fees can make such cards relatively expensive.
