My mobo, HDDs, and even SATA cables support 6Gb/s. I want to know if my HBA cards (SUPERMICRO AOC-SASLP-MV8 with transfer rate up to 3Gb/s) cause my system slow down in reading/ writing data?

It is highly unlikely that you will see any significant improvement by replacing the card. Your bottleneck is the mechanical drives. Even with 6Gbps 3/4TB drives your max read/write real world performance on each drive is going to be 150MB/s which is only about 1.2Gbps. With parity checks, you will also be limited by the IOPS of the mechanical drives (which will also not be improved by replacing the card).
