I just noticed that my new (to me) motherboard, an MSI K8NGM2, has a header for IrDA, and was wondering if there were some sort of software that could take advantage of it so that I could use a remote to control the computer

I was wondering the same thing. What do people use that motherboard port for?

Also, anyone out there who has bought an MCE PC, how does the microsoft remote control interact with the pc? What is the IR sensor attached to inside the pc? Does it plug into a USB port?

Nope.

Different kinds of IR.

IRDa was used to transfer files between PCs. It is a relict.

The best way to use HTPC w/remote is to buy USB-UIRT http://www.usbuirt.com

and use it with Girder or Xlobby.
