I am going to use a Pro 60 in a 2.1 setup. The speaker level connection on this sub has a built in high pass filter(80hz). I was wondering, if I use this hookup Amp>Sub>speakers, does the low pass crossover get bypassed? What would I set the crossover to if it does not?

I'm assuming when you say "low pass cross-over" you are talking about the cross-over in the receiver? Given your set-up, i.e. you're sending speaker level inputs to the sub and it's doing the cross over, you really can't do any cross-over in your amp. You have to send full range signals to the sub.

If you wire the system in the "normal" way, AMP directly to speakers and sub, then you could either use the sub's cross over and set the amp's higher, effectively defeating it, or vice versa.

If you are sending speaker level to the sub and then using its crossover then you absolutely want no crossover in the receiver - you want to send full range to the sub.
