most of differences are in the drum sections of both games. as for guitar and bass:
GH:WT Guitar(with official GH:WT controller):
5 lane layout(5 clearly seperated keys) Bass has an extra lane for open notes(just strumming).

Bass drum petal(or any normally closed foot switch) can be plugged in on the bottom to activate star power(or tilt it).
Both support headsets and have capable navigation controls. Both are 100% compatiable with either game.

up to 4x multiplier with star power activated up to 8x)
blue notes signify a star power run if you complete teh run without making a mistake then you fill your star power meter by 1/4. Star power can now be earned while currently using star power.
Purple notes are slide runs that allow you to just key the notes and not strum.
Bass: open notes are signified by a wide purple line(just strumming no keying) up to 4x normally 8x with star power. on teh GH:WT controller you can slap the slide bar to hit notes instead fo strumming.
Rock band 2: White notes signify overdrive runs complete them to fill up your overdrive meter by 1/4.
up to 4x normally 8x with over drive. during the seperated solo sections(note chart is shaded in blue) you can use the solo keys to tap out the notes inestad of strumming).
Certian songs have big rock endings(wide fully shaded lanes) you can mash out notes and then if you nail teh final section of notes you get a bonus.
Bass: up to 6x normally 12x with overdrive.
after acheiving a multiplyer of 5x normally(or 10x in overdrive) you get a blue background your note chart and the notes explode with more vibrance.
credit is given at teh end of songs for properly strumming up.
Both games offer practice modes with differing options GH:WT has a rudimentary song maker as well.
