This may have been asked before but I couldn't find an answer. Is the quality of audio the same for a receiver through the Optical input as it is through HDMI?

HDMI for bluray is the only way to go. This will provide access to the high quality lossless audio tracks-Dolby True HD and DTS-Master audio.

For a set-top box I'd still go HDMI if nothing else for switching convenience.

I get that and I agree, I'm just wondering if the audio specs are the same between optical and HDMI? I'm talking about output from a cable DVR FWIW.
