My new Verizon Fios HD-DVR (QIP7232 2) has a esata port on the rear for external storage that can be activated, What process would you use to take it from there, convert it to a MKV file and store on my server along with the rest of my movies?

Unfortunately Verizon encrypts the data that's on the external disk. It can't be read if you plug it into a computer. Recorded programs are only available in the same way(s) that you access programs stored on the internal disk. It's only usable as storage expansion, so you can save and not watch even more programs
