In my setup I am using an Ubuntu 12.04 PC to drive my speakers 7.1 speakers. Of course these are connected to a receiver which does DTS audio.

In the past I could get DTS passthrough to work so the receiver would say "DTS ES 6.1" or whatever.

However after a configuration change now outputs 5.1 multi channel.

So it would seem that VLC (2.0) is decoding the DTS and outputting that.

To my ears it seems to sound about the same. Is the DTS VLC decodes basically the same as sending DTS passthough or is passthrough somehow superior?

The main limitation of VLC is that it is limited to 16/48 format. But if original track is not DTS HD MA, is has no difference.
