I'm currently searching for a good speaker system for music, and my research thus far has pointed me towards a 2.0 or 2.1 setup. I'll be running it from my desktop in my bedroom. My music selection is mainly rock, metal and electronic, and my budget is about $800 (AUD).
Should I invest in a 2.1 setup with a receiver straight away? Or should I get a higher quality 2.0 system + receiver, and put a sub in later? For my budget, what would be the best choice for me?

I would go with a receiver and a pair of bookshelves for now, you won't be able to get a decent sub with that budget and it will cause you to have to downgrade your speakers.
I would go with the Harman Kardon HK3490 and a pair of KEF Q300s/Wharfedale 10.2/Focal 706V.
Later on add a nice sub like the SVS PB-1000/Rythmik LV12R/HSU VTF3-MK4 and you will have a solid 2.1 system.

I'm not sure if I'll be able to get a set of bookshelves, I have no desk space and no shelves in my room haha. I suppose I could always mount them on a stand. Or would I be better off having a look at some floorstanding speakers?

Thanks for your input mate.

I would just grab a pair of stands to go with them, this way you can put them in the right spot and you can get a nicer pair of bookshelves than towers for the same money. Also, when paired with a sub, the end result is essentially the same so bookshelves+sub gives you a lot more value.
