I will be using 7 of the same inwall speakers (pioneer elite iw571) and the front 3 will be mounted behind an acoustically transparent screen. Does it matter if the center channel speaker is horizontal or vertical? Any sound quality differences?

If the three fronts are the same, they should all be at the same height (tweeter at 40"-42" off the floor, unless there are risers), and they should all be vertical. The only reason center channel speakers are horizontal is so they fit under a flat panel display. By FAR the best home theater solution is three identical fronts behind an AT screen. Good choice!
