I'm pretty sure i've read a few times somewhere that using the S-Video jack on an HD-ready TV bypasses the TV's internal deinterlacer/line-doubler, so by doing this the TV may be showing flaws caused by the sources (which probably don't have deinterlacers of their own). Try using the yellow composite jack instead of S-Video and see if the problem goes away.

On my 32" HD-ready Panny, my regular cable box, an HD cable box, and SA8000 DVR all looked notably cleaner using composite compared to S-Video. The deinterlacer issue may be why.
