I recently purchased a panny ct32hc43 hdtv compatable tv.I have it hooked to my panny f85 dvd via component cables. I also hve it hooked to my motorola stb

(non-hdtv) via s-video. I calibrated my component connection with DVE, and it looks great. When using the stb though I am having trouble getting my settings

just right, by eye. Now my question is , would the proper way to calibrate my set for the stb be to hook my dvd player up to the tv via s-video and calibrate that input then hook my stb up to that input or is it a waste of my time.

I don't think it would be a waste of time to hook up your DVD player to the S-video input and calibrate using that. You won't get the settings as exact, due to potential differences between the DVD player and the STB, but you'd probably get them closer than you could trying to do it by eye with your STB alone.
