I currently have (2) PSA V1812 subwoofers in the screen wall facing out into the room and (1) V3612 behind the 2nd room facing forward. The issue is the V3612 is close to the 2nd row and it really shakes the seats.

Would it compromise the sound, or cause any issues if I turned it so that the woofers are firing down into the riser?

I would raise it up a few inches with some foam/rubber squares.

I am space limited behind the seats and the sub is laying down since it is so tall and we did not want to see any speakers so my options were into the seats (towards the front of the room), away from the seats (into the back wall a few inches away), up, or down.

I did try facing it back into the wall a few inches away and it sounded fine and was much better for the people sitting in the center seats in the 2nd row, but our bedroom is on the other side of that wall and it really made a lot of things shake and vibrate on the built in.

I'm guessing it was psychological, but it also seemed like I had less bass when facing the sub away from the room into the wall than I do right now with it facing into the room (back of 2nd row of seats).

I wish I had a bit more room to experiment but it really can only go in one spot (center of back wall) and slide about 6 inches in any direction.
