When starting or closing a video with 1080p resolution (fullscreen or not), projector (optoma HD25e) looses input for a second. The same happens when the video ends. This does not happen when switching between any other resolutions. My native resolution is 1920 x 1080.

Here's a video:

Here, I flip through several videos in 1080p, then at 0:05 when I skip to a 720p video in the playlist (closing the 1080p video), the screen looses input for a few seconds.

Drivers up to date, anyone else have that issue?

If VLC is putting out native resolution at native frame rate, then that would be typical. The output is actually switching, and the projector needs to lock onto the new video signal.

This is very normal when using a Blu-ray player as well. Frame rate changes from 60hz to 24hz when movies start. The projector drops signal, then picks it up again.

As long as it holds during movie playback, then you should be good to go.
