I've got my system hooked up through a surge protector Monster HTS 800 .

When there is a storm out (like this whole freaking long weekend :(), any lightning or thunder will cause the sound to drop for a second or two.

Now, I'm not sure where the problem is, whether it is dropped from my STB, receiver or something else unknown, I'll have to do testing sometime to narrow it down.

I'm just worried about the effect on my equipment. Could there be some damage due to this? Is something surging and one of my components is "safeguarding"? It is a little annoying, but I'm mostly concerned about my stuff.

I would contact your cable provider and ask them about it. While its good that you are using a surge protector this could be something in transport before it even enters your home.

Thunder is the acoustical by-product of lightning. As the lightning bolt strike the air immediately around it heats up rapidly and violently create a pressure wave in the audible range of human hearing.

Lightning and thunder are paired phenomena. Now, one might not notice the lightning strike but will notice the thunder.

No, but the sound of thunder will impact your hearing, and immediately follow a loud thunder from a nearby lightning strike can cause you to momentarily lose your ability to anything but loud volumes.

Without actually being in your environment, and experiencing it myself, it makes it difficult to assess.
