I posted this question earlier but was probably too wordy.

I have run Audyssey on my new receiver to set speaker levels. It set my front speaker crossovers at 200Hz and my subwoofer onboard crossover maxes out at 100Hz. For reference, the manufacturers lower frequency spec for my front speakers is about 110Hz. Subwoofer output on receiver set to LFE (not LFE + Main) and LPF for LFE is at 120 Hz.

First off, I am concerned about the frequency response gap between the subwoofer at 100Hz and the front speakers set at 200Hz during 2 channel music playback. I want to have the receiver run Audyssey Dynamic Equalization, but if I manually reduce the front speaker crossover point to 110Hz the receiver reverts to manual speaker setup and turns off Dynamic EQ. And if I use the direct low level input on my sub so the receiver can do all the bass management, the volume output of the sub overpowers the small speakers. Any suggestions on how to best handle this?

Secondly, what is the real world effect of having the receiver set the LPF for LFE at 120Hz, but the subwoofer internally limiting it's frequency response at 100Hz. Will I be missing the movie LFE output at 120Hz? My understanding is that this frequency is dedicated to the movie low frequency effects.

Your receiver should not void audyssey and DEQ settings if you lower the crossover. I think you didn't run it properly or else it wouldn't cross your speakers this high (200Hz). If they are rated to 110Hz, you should be able to cross them at 120Hz. See Audyssey FAQ.

No effect as long as you are using LFE input, which bypasses a sub's internal xo.

Thanks braveheart. I think that the high frequency response setting for my front speakers is affected by where they are placed in my room. There is an audible difference in the low frequency portion of the Audyssey calibration tone as compared to the rear speakers which are mounted in a corner.

On the subwoofer, I tried using the direct input so they the receiver had full bass management control, but the output volume from the sub was way too loud. I had to change to the low level input using the sub's on-board volume and crossover controls. That is the one that is limited to 100Hz.
