Firs thing that I noticed was that the Yamaha R-N303 doesn't have a subwoofer pre-out.

This can mostly be attributed to the economy of scale. People buy more receivers than they do integrated amps.

$299 100 wpc x 2, wifi https://www.crutchfield.com/p_022RN303/Yamaha-R-N303.html?tp=47041
$549 80 wpc x 2, no wifi https://www.crutchfield.com/p_022AS501B/Yamaha-A-S501-Black.html

The latter almost costs twice as much. It is heavier and has a lower "THD" (unsure if thats important. So i assume it has better power supply components or something? They both have dacs..what am i missing? Are they different classes of amps therefore the wattage isnt apple to apple?
Looking at the specs, the Total harmonic Distortion on the 501 is .019 vs .2 on the 303. Less distortion. The 7 extra pounds indicates a larger power transformer. The 303 can't handle 4 ohm speakers the 501 can. This means you can use a wider range of speakers. The Frequency band on the 303 is 40-20k. Full human hearing is rated at 20-20k which the 501 does. Overall the 501 is build wise superior to the 303. Overall Yamaha makes excellent gear but their bottom end products are sonically weak.:)
