For Harmony.. there is no way for any of us to determine why the one is priced $250 more than the 1100. The 1100 is marketed as a touch screen and the one is marketed as a hand held. Even though both have the same or very similar functionality... they knew they could get more for the touch screen because of the MX-3000 $999 MSRP and other competing products.
As for the pronto.. thats an entirely different beast. Harmony is a remote, Philips is a controller as in control system. Pronto can do IR, RF->IR & RS-232 plus power sensing and relay control (RFX-9600).
Harmony is a good fit for the typical media room but pronto would be better choice if you had a theater with masking panels for your film screen or if you have amps that need to be triggered or shades or whatever.
